Ang EM or effective microorganism was a term coined by Dr. Teruo Higa, at the time he was with the University of the Ryukyus. He developed a mixed culture of mutually compatible microorganisms that can help remediate soil conditions, ferment organic materials and generate antioxidants, antibiotics vitamins and other nutrients which plants need. These beneficial microbes are antagonistic to the baddies -- pathogenic microbes.

The Indigenous microorganisms (or IMO) are essentially beneficials like the EMs. One example is the lactobacillus sp. which we can get by exposing rice washing to air (rthe spores are everywhere) and feeding it with sugar or molasses to expand its population. Therefore indigenous microbes are EM or effective microorganisms too. The distinction is that EM in the concept of Dr. Higa are a mixed group of beneficials, while IMO is a single culture.

EM has a broader application in in natural or organic agriculture from soil remediation, composting, livestock and poultry etc. IMOs are more specifically targetted.  Hope that helps!

Correctional info for everyone: 

        IMO's or Indigenous Microorganisms do NOT contain a Single culture of beneficial microorganisms but a Mixture of different beneficial microorganisms.  It is a village of good bacteria that are living together in harmony with the rest of nature.  The term Indigenous Microorganisms refers to a group of beneficial microbes that are NATIVE to the area thus the name INDIGENOUS(locally existing, Not imported).  EME's or Effective Microorganisms on the other hand is a LABORATORY-CULTURED MIXTURE OF MICROORGANISMS (consisting mainly of lactic acid bacteria, photosynthetic bacteria, and yeast) for the sole purpose of promoting life, in the soil if its a soil ecosystem.  EME's are commercially produced commodities. 
       The main difference that divides these two idease is that, IMO's are NATURALLY-made while EME's are MAN-made.  But, these two are very much the same with one another in all other aspects.
